Hey David, I am hoping that you have fixed this by now, but if you haven't, please give us an update.
The 'virtual loss' of a file is pretty hard to do if you have a system that only you can access, but is pretty easy to do if you have a 'team' of people on the system. Do you have a team? My most recent experience with this was that 'someone' had changed the system settings of the server so that when the web server looked for /administrator/, the files that were pulled were NOT the ones in the local files. In other words, someone set up a virtual directory that conflicted with my install.
