One more stupid question, in a linux setup where is the startup file?

You need to pass the -config flag to jrun and specify the config file
you want to use.  How you do that depends on your environment.  On
Linux, we just modded the jrun startup script to look for a file named
jvm.config.<servername> in the $jrun/bin directory and use it if
present (otherwise use the default).  Worked like a treat.
