As long as you have only a single webroot in your installation, there is no need for having the CFML templates present on the webserver at all. If you do need multiple webroots and you have a reasonably modern application that follows a Front Controller pattern, just putting an empty index.cfm in the webroot on the webserver and he real code on the CF server will do fine.
