What method you use for this entirely depends how customisable you want the 
interface to be.

If it's just colors, fonts etc, then you can easily just allow your users 
to select these values from a customisation page and either store them in 
the database or in a cookie on their machine.
When you create your interface you just use CFPARAM variables to set the 
interface characteristics, and give them default values that get populated 
with the users values if they exist.

If the whole design should be customised, changed, images uploaded etc, 
then you should maybe invest in something like eWebeditPro from ektron.com
