Josh. I would only say that I know that our flash developer here, Jaye Morris, always breaks movies apart, into much smaller pieces, and uses the load/unload movie functions in actionscript, if you are not too far down the road (although it sounds like you are) with the current architecture you are using, it may be beneficial to you, to break that apart, into logical sections, and use the load/unload functions in action script.
