Candace, It should not matter where you install CFMX, flash remoting requests are handled by the ISAPI filter then passed on to CFMX.
So the configuration you need to check is in IIS. Make sure that the ISAPI filter is installed at the global level and the /JRunScripts virtual directory is added at each site.
