We have had a similar problem with CFDEV's lack of response. It's a pity because we've gone with another WYSIWYG editor.
But, to answer your question, do you have the source for AE? If so, you can probably track down the problem and fix it in the source. Otherwise, can you just filter out the <BR>'s on submit? I've used AE 3.0 and there are quite a few issues that i had to resolve with work-arounds and bug fixes. This is another reason why we moved to an alternative editor.
