I wouldn't consider having to invalidate the entire cache the same as
"throwing the baby out with the bath water" because any code change(s) made
on disk that do not get flushed out of the cache are potential bugs waiting
to happen. Consider a change to two files where one calls the other and the
calling interface has changed. If the caller only calls the callee in rare
cases then it might find that the in-cache version was never updated even
though the suggested procedure (turn of caching, hit the page, turn on
caching) was done.  To me that's a bug waiting to happen, not a "feature".
My solution is to not use the trusted cache feature at all even though I
know it would be a performance benefit.

Perhaps, but I think if you care enough about your site's performance to
want to use trusted cache, you probably wouldn't want to flush the entire
cache when you update files. If you disable trusted cache, and your file has
been changed since the cache was created, the cache won't be used. If the
file hasn't been changed, you wouldn't want to have to recache it anyway.
Clearing the entire memory cache strikes me as throwing the baby out with
the bathwater.
