So it sounds as if the fix is to:

1. Run the cf_root\bin\connectors\Remove_ALL_connectors.bat to completely
remove all existing IIS configurations. 

2. Run the cf_root\bin\connectors\IIS_connectors.bat to properly configure
all sites (existing and new).

(this will pick up the new Connector)
