I don't think anything important has been deleted... You should be able to just extract over the existing installation... If you have any problems with it, let me know. :) At some point in the indeterminate future, hopefully there will be upgrade installers for the core (as well as plugins) which will work through the Plugin Manager, along with a syndication feature in the Plugin Manager. The idea being that once all that groundwork is done, you should be able to go to the Plugin Manager and select a "check for updates" link or something similar and decide with a browser interface if / when / how you want to install the latest version. Of course, I have to find the time to build that. :) I also recommend WinMerge for Windows users if you're just curious about the changes since your last install. WinMerge will allow you to compare a pair of directories (and of course subdirectories), which makes it easier to see which files have been modified.
