The reason is because new instances are deployed into:
<jrun>/servers/<instance>/cfusion.ear/cfusion.war

When you make a copy of the existing jvm.config most folks are only
changing the instance name, however the "default" cfusion instance
also uses:
<jrun>/servers/<instance>/cfusion-ear/cfusion-war

Note the difference; dashes and dots

So make the change there as well and you're good to go. And yes
Macromedia are aware of this now.

Windows batch files specifying:
jrun -config my.config -start instancename
