If you modify "path" based settings in the cfusion instance - even just submitting the page without making changes - the "cfusion" instance name will become hardcoded into all new instances you deploy.
Therefore, for settings such as Custom tags, logging, charting, etc leave them alone until you have deployed your new instance. (Other settings, such as server settings, can be tweaked in "cfusion". And when you now deploy a new instance, you'll find that Custom Tags, logging, etc will have the new instance name, rather than "cfusion".
