Having done both in the past two years, my experience is that there isn't a
discernable difference in reliability between the two.  That being said,
installing CF on a separate J2EE server does provide you with more
flexibility in options - which *may* in the end give you more stability.
Being able to easily integrate third-party monitoring tools, tinkering with
deployment and memory settings, native libraries, etc.

"Reliability issues" is a nebulous term, and without knowing specifics, it's
hard to say if doing a J2EE deployment would help you or not because it can
depend on so many things.  Is it that your Jrun instance is constantly
restarting - or not responding adequately?
