Thanks for the answers all. I've taken the easy option of deleting everything and leaving 'Save Class Files' turned on. I'll monitor the number of files over the next week or so and may turn it off if the number of files grows huge again.
Never occured to me their would performance issues with lots of files. Thanks for the tip.
