I find Apache more powerful and a lot easier to administer than IIS, but 
I don't understand where you are getting the better MySQL support from.  
ColdFusion connects to the databases using JDBC drivers; thats totally 
independent of your webserver.

I don't know of any 'gotchas' using MySQL with CF, I've used it for a 
number of large sites and never had a problem.
