You need to add the data sources into each instance if you plan on actually using them.
Unless you have a site using the default instance, you shouldn't need any data sources set up there. I may be wrong, but I seemed to remember if you added data sources to your base instance BEFORE creating the other instances, the data sources will copy over at the time they are created.
