The only main downside to this is that browsers may not cache the style and|or script files as it would with normal file extensions increasing bandwidth and load times for web pages. I believe this can be mitigated with some proper headers added to these files with the <cfheader...> tags, but I have never worried about it for the low use, corporate intranet sites my applications live on.
