Tom, You are asking the chicken and egg question - and without poring over your logs it would be hard to say. But a connection issue to a DB (for example) can cause exactly this sort of behavior - a cpu constrainted server as it tries to resolve hanging threads. The 3am time frame makes me think something else is going on ... but you will need to investigate investigate investigate till you come up with some scenarios that make sense to you.
