It sure will see them as seperate apps....because they are ;-) That's all I have until you tell us if:
1) The app on each server is in fact the same (I assume so) 2) You setup load balancing between the 2 servers and expect the app to be seen as the same on each server If the answer to 1 & 2 is yes, then I'd say you have a problem.
