We've got Updater 3 installed on our servers, and I recently compiled the apache connector. We're running on Sun's JRE 1.4.1_01.
Switch JREs. Try 1.3.1 or 1.4.0 to see if they're more reliable (1.3.1 will be slower but should be more reliable).
Presumably you've also read and applied the changes from the Tech Note on stability issues (esp. Linux):
