What OS do you use? On windows, it will be under c:\documents and settings\<username>\Open Source Applications Foundation. On Linux, ~/.chandler is used.
Either way, you want to look for a file named backup.chex. You can import that into a running Chandler and it should recreate all notes and connections that you had set up. This file is by default saved every time you exit the application, so with a bit of luck, you won't have lost anything.
