I'll take a deeper look later but in the meantime, at a glance, that's the
sort of line I'd expect to see when:

a) Chandler Desktop… .app tries but fails to find your preferred repository
in an expected place

and

b) defaults to trying to work with a database that is nested within the .app

and

c) can not write to that in- .app database. 

Don't panic :) and in any case, it's probably a good idea to make a copy,
using Time Machine or Finder, of the directory that comprises your normal
repository, Chandler logs etc..

Incidentally, whilst your experience may have aspects of
<https://bugzilla.osafoundation.org/show_bug.cgi?id=12532>, that
bug/enhancement is almost certainly not a cause of Chandler not finding a
file.
