Workaround

Configure iTunes with care. 

If you have both iCal and iPhone OS configured to work with the same CalDAV
server, 
then CalDAV should suffice; do not instruct iTunes to sync those calendars.

Background

Consider Sync Engine and the Truth Database, pictured at 
<http://developer.apple.com/macosx/syncservices.html> and
<http://developer.apple.com/mac/library/documentation/Cocoa/Conceptual/SyncServices/Articles/SyncOverview.html>.
 

When you add a CalDAV account to iCal, that account preference may not sync
via Sync Engine to iPhone OS. 

When you add a CalDAV account to iPhone OS, that account preference may not
sync via Sync Engine to iCal. 

(Events are not preferences. Sync Engine may sync events, but not
preferences.)

For more advanced sync — to include preferences, keychains etc. — consider
MobileMe and comparable products/services.
