Hello! The "-p" option to chicken-install should normally do the right thing (no need to override CHICKEN_INSTALL_PREFIX). The `files' entries in the generated .setup-info file will be wrong, but this is only relevant to uninstalling, which is presumably done by your package manager anyway.
