Interestingly, I was able to reproduce it gmail on 154.46 again and noticing that there is a new version, just updated it. When I restarted chrome, gmail got reloaded and I noticed that they changed the interface. There is now a separate menu entry for Labels and the "." command no longer has the labels. in any case, the problem must have been fixed on the gmail side as I don't see this issue any more after using the "." or the new "L" command. There is also a new "Move to" menu which is what I was trying to do before (label and archive). I am glad they improved it and fixed it.
