The same happens with the download dialog (which I have set always to display). The observed behaviour (Options and Download) is: the dialog opens at the position where the dialog was the previous time. By default, this is on the primary monitor, but if you move the dialog over to your secondary monitor, next time it will open on the *secondary* monitor, regardless of the position of the Chrome window that calls it. I suspect the saving of the position is a standard Windows functionality, like the default directory of the Download dialog is. Unless overridden by the application, it will always show the previous directory and dialog position.
