I'm adding this instead of a new bug because it seems related. Cmd-W was still doing close tab, but I opened the about box (to check for an update), and the File menu had updated right (close tab disable, close window enabled), but close window was stuck on Cmd-Shift-W, it hasn't updated to Cmd-W. A browser bounce fixed this problem also.
