For the first issue, Flash content still playing inside a blocked
popup, you can add a STAR to the following issue to be notified of
updates:

http://code.google.com/p/chromium/issues/detail?id=3477

Regarding the second issue, remove from list also removes from
Downloads page, from:
http://code.google.com/p/chromium/issues/detail?id=60#c67

which is the bug fix that implements this behavior, [email protected]
says:

"This menu item [remove from list] would merely remove the item from
the
download shelf *and* the downloads list in Chrome." (emphasis mine)
