Is this on OS X? Anyway, searching http://crbug.com for "font boxes" turns up a few issues. Check if one of them describes your problem and if so, start it. If you are very sure that this is not the case, file a new bug and make sure to include your os version, chrome version, and screenshots of the problem and of the problem not occuring in other browsers.
