PhistucK is correct, but he points out a very useful tip which can be
used to solve your problem:

Since you can keep existing New Tab Page thumbnails with the "pin
page", you can pin your NTP with the thumbnails of the pages you have
visited and you want to keep.  That is effectively "choosing which
thumbnails" to show on the NTP.  The important point is that you must
visit at least once any page you wish to show the thumbnail for on the
NTP.  The best way to do this is to type or copy-and-paste the entire
URL you wish to go to into the Omnibox and hit <return>.  (This is
because of bug http://crbug.com/9700 which doesn't populate the NTP as
quickly if you only go to new pages by clicking hyperlinks on existing
pages.)

Of course, this is harder if you have used Chrome alot and have
visited many pages and your current NTP thumbnails are not the ones
you wish to show.  In such case, one option is to keep clicking
"remove page" for thumbnails you don't want until you get to the
thumbnails you do want and then pin that.

Another option is to "Clear Browsing History" from Wrench menu >
Options > Personal Stuff > Clear Browsing Data (or Ctrl+Shift+Del).
Clearing your browsing history will remove all thumbnails from the NTP
and then you can repopulate from scratch and then pin those thumbnails
you wish to keep.
