First off: Are you sure the problem lies in Cinelerra, not in FFMPEG? The 
version that comes with Hardy native is crippled beyond recognition, lacking 
most of the codecs of interest.

No, this library is compiled when you compile Cinelerra. The compile doesn't 
depend on it.
Send the console output of the unsuccessful compile run. But make sure the 
error is really in Cinelerra.
What exactly are the problems you get with the YUV4MPEG pipe, btw? Perhaps 
they can be solved here.
