You can apply an effect on just a part of your tracks by:
- selecting the area you want in the timeline with the "cut and paste editing mode" button OR with the in [ and out ] buttons ... and drag/drop the effect in there. - selecting the area you want, making a copy of it (or cutting it), and pasting it in another blank video track (Video -> Add Track) on the top of the video track you want to modify. Note that this new copy can be easily "nudge" along the timeline in the new video (or audio) track with your mouse. For precise nudging you can use the "manual goto" button (if you are using the CV version) in combination with the 4 and 1 buttons of the num keypad.

Other thing: Make sure you have "Play every frame" option checked in Settings -> Preferences -> Playback -> Video out. The Audio offset (sec) option in the "Audio out" part can also permit you to sync your video (but for the whole project).
