Autonegotiation does cause problems sometime. Rather specify it manually. I
had a instance where an uplink autonegotiated to half duplex on one side an
full on the other- result was many collisions!!

I would manually set your port speeds so that the router and the switches
match. Autonegotiation does not always work.
