The only issue I can think of in dot1q vs ISL is the native vlan. If the native vlan is set to something other than default (which is Vlan1) on one end of the trunk, and not on the other, then the 2 routers would not be on the same subnet and would behave the way you describe. One way to check this is to remove see if you can ping the real ip address of each router from the other while dot1q is up. If you can't than there must be something wrong with the trunk.
