When you mentioned "clone", did you mean save the USB disk as an image ?
If so, yes, you can.

Yes, you can. By mounting the hda0 as /home/partimag, you can save your 
USB disk as image file. It won't overwrite your Vista data.

//NOTE// It's recommended to backup important data before you do 
anything. Just in case.
