So, I've tried it and here are the findings. If I open DVD drive and remove CD as soon as everything was copied to RAM and Clonezilla started doing its job, everything is fine. Then I tried this. I waited until Clonezilla completed and brought up its final menu - Restart, Reboot, Shutdown, etc. I selected Reboot and right after that attempted to open the drive. At this point I found the drive dead locked as I described in my first post. I do not remember how it happened at the first time, but I guess we can quite safely assume, I made the same mistake. I would agree that it was quite silly of me not to remove the CD before that point.
