Yes, that's an issue.
The way Clonezilla creates such a recovery iso is to use the original
filesystem.squashfs from the normal copy of Clonezilla live. In your
case, it's more complicated.
You can try to put your postrun script in filesystem.squashfs by:
http://drbl.org/faq/fine-print.php?path=./2_System/81_add_prog_in_filesystem-squashfs.faq#81_add_prog_in_filesystem-squashfs.faq
then replace it.
