Are you actually seeing a performance hit during profiling (ie. in Instruments) by keeping the extra layers around? How many layers are we talking about? I would not necessarily assume that merging the layers would be any more efficient. And if profiling doesn't indicate a performance issue, I wouldn't waste my time on it.
