If you have OK and Cancel buttons in the second window, you're implying to your user that it's modal. If you still want the main window to be accessible/usable while the second window is open, just display it as a regular window with a close widget (red dot upper left).

Without knowing what you're asking for, why the main window still needs to be accessible etc, it's really not possible to give any better advice. Upload screenshots somewhere and explain what you're doing.
