As an example of <xsl:include> use cocoon2/webapp/stylesheet/dynamic-page2html.xsl. But I don't know anything about Xinclude or <util:include-uri>. But if <util:include-uri> is analogous to <util:include-expr> in Cocoon1, then you would have the possiblity to include one xsl-Tree (represented by an uri) into another one - in contrast to <xsl:include> which is used (more or less) only to add (flat!) source.
