I fixed this very problem today. Contrary to the installation instructions, it seems you need to put the xerces, xml-apis, and batik jars in the $TOMCAT/lib directory (in your case, whatever the server lib directory is).
You should also leave these same jars in the unpacked cocoon directory. Otherwise, you will get other problems later.
