One problem we've reported to IBM as a spec violation is the fact that the servlet container parses comments within the param-value tag in the web.xml file. You'll see all sorts of exceptions at:
<!-- For IBM WebSphere: com.ibm.servlet.classloader.Handler --> as the container starts trying to load a class called For, IBM, WebSphere etc. If you get rid of the comments, that problem goes away, but you still don't get your cocoon to work. Again, if anyone has any ideas or any success getting Cocoon 2 to run on WebSphere 5, please throw in your two cents worth. Right now I'm going to try Jeff Turner's work around.
