* 0001 moves src/java to src/main/java (it's enormous)
* 0002 updates the build for the new location, including compiling bytecode to 
build/classes/main
* 0003 updates the classpaths in the scripts

If someone could give this the once over soon, it would be appreciated.  I 
don't want to think about the possible rebase scenarios.
