I think I know the answer now from the LostyJai and cglee in the IRC channel. Basically I need to copy the views from CE to my app/views folder and customize it there.
My confusion was from my past heavy experience of CMS customization. I thought it's a system function to add/remove menus. :-) Hey I am jumping back and forth between sys admin and developer roles.
