Are you by any chance reading in a saved state file (e.g.
0-coot.state.scm)? The command set_default_bond_thickness is written in
the state file too, so this 'trumps' the preference file (maybe it
shouldnt?! up for debate).

i think i am either not setting preferences correctly, or not setting
bond-width (thickness) correctly.
i used various combinations of :
* Edit->Preferences:Bond Parameters:Molecule Bond Width [ OK ]
* adjusted Edit->Bond Parameters:Molecule Bond Width [ Close ]
* other drudgery
and if i have :
coot_preferences.py : set_default_bond_thickness (3)
coot-preferences.scm : (set-default-bond-thickness 3)
on restart, coot always draws bond widths at 5 pixels. should be 3, no? or are
width and thickness different?
i am ignoring the "site-wide" prefs, as i assume user prefs take precedence.
