That is not under your control sadly.

It is not clear to me from this output if you are running out of memory
or there's a bug in Coot. Perhaps if applied a low resolution cut-off to
the data as you read the file, you could distinguish between the two.  
I don't have a suggestion for a work-around if you want to use the
skeleton for building :-(
