A few more tests:

if I set set_display_lists_for_maps(0) in my coot.py in .coot-preferences, switching to 3D stereo still leads to disappearing electron density maps, but if I set (set-display-lists-for-maps 0) in .coot, as suggested by Pedro, switching to 3D stereo does not lead to disappearing electron density maps. So, this is a work-around.
