Hmmm ... last August (was it July?) I did a whole rsync backup of the old RHAS4 mail server Courier IMAP hierarchy to the new RHEL5 one. All was reproduced perfectly, including empty Courier Maildir++ subfolders. 1500+ users. So that users never noticed the difference after downtime. Same with the rsync backups the system makes every day. My best guess is, that you weren't using rsync correctly.
