for IMAP you were well advised, for POP logging: OE and TB both have
an option to log POP(and IMAP) commands - don't know about the other
one. For OE I remember it probably is an option in the advanced
preferences, for TB probably an environment option that must be set
prior to starting it - google is RWA to help you.

The behavior you describe is most likely controlled by an option in
one of the clients named similar to "purge at/when/after" or "expunge
at/when/after" (and it's expected BTW)
