In some cases yes. But there are few scenarios where the entire usage of the user's mailbox is between the Trash folder and Sent folder. Cleaning this folders will not update the maildirsize and the user will be unable to get new messages until I remove manually this maildirsize file.

Yes, they would. If a quota attempts to go over, it is recalculated once, and only if the recalculated quota is still over the limit will the delivery attempt be rejected.
